HIV integrates into chromosomal DNA as an obligate step in the viral lifecycle, and certain integration sites can influence cellular gene expression and in doing so mold the reservoir of latently infected cells in AIDS patients. It therefore is important to understand the roles that cellular factors play in HIV integration, and the laboratory has over the past several years elucidated roles for the HIV integrase binding protein LEDGF/p75 and capsid binding protein CPSF6 in this process. We since have evidence from a yeast 2-hybrid screen for additional HIV integrase binding proteins, but the roles of these cellular factors in determining sites of HIV integration in the human genome are unknown.

The student will verify novel integrase-host binding interactions in cells using standard biochemistry (co-immunoprecipitation) and cell biology (co-localization by confocal microscopy) techniques. Cell factors that are verified to interact with integrase will be knocked out/ knocked down in cell lines, and HIV will be measured following virus infection by Illumina deep sequencing to map integration sites in the human genome.
